What does it mean if someone says "You have undermined the effect of years of careful teaching."?

Undermine means to weaken something gradually, or to weaken, discredit, or destroy somebody or something by covert and malicious action.....so the sentence implies that you have pretty much destroyed all the good teaching efforts over the years for someone's education by your actions.
